Water problem due to clay.

We have almost completed building a new home. While putting in our fieldbed, water continually filled the hole. The engineer said that the bed should be completed as he designed it and that we would be okay. I must note that we had an unusually harsh winter. We now have water in the fieldbed and also in 2 courses of block in our basement. We have installed 2 sump pumps that run pretty much continuously. A friend drilled a 20 foot bore in our ground and it took approx. 5 minutes for the water to fill the hole to the same level as in the bed. My husband said that this is called perched water. We have discovered that we have a very thick claybed in the area. According to the well report, it is approx. 30 feet down and 50 feet thick. Can we bore through this clay to drain the water? Is this safe? If so, how should it be done? The engineer said that he saw no signs of seasonal high water or moulding (sp?) Is it up to the engineer to correct this problem? We feel that all of this should have been picked up earlier and we would have raised the elevation of our house. I am now concerned about moving into our dream home.
