Typically you will use a vinyl flooring adhesive with a v-notched trowel. If it's a small area like you describe, you can use a plastic disposable trowel. Follow manufacturer's directions carefully.

To cut out sections, heat up the vinyl flooring slightly using a hair dryer. This makes it more flexible and easier to cut. Use a sharp scissors or a utility knife with a sharp blade. There are special "hook" blades expressly for cutting vinyl flooring. Of course, carefully mark where you need to cut first.

As to the transition from the vinyl to the floor, you may be able to use the closet door track as a separator. If it's not a rolling door, but rather, a hinged door, you can use what's called a vinyl reducer designed expressly for your situation.
