When you originally contracted to have the addition put in, was there a set of plans that you approved? Normally, a city won't approve any addition until the plans are approved. The plans will show all pertinent details such as what is to be removed, what is to be added, the foundation design, how the foundation is supposed be anchor into the existing foundation, location of doors and windows, roofline and all key materials selection. It sounds like your builder has no idea what he's doing and I am very concerned about the way in which this project got started. I would call the builder/contractor immediately to set up a meeting to discuss these issues. Have you confirmed whether the builder is licensed? In any case, never proceed with any kind of project without some kind of "approved" plans. Without this, you're just asking for trouble and you may have little recourse if you don't act quickly.
