Generally wax rings are used to set a toilet. Sometimes additional wax rings are used to level a toilet with the surrounding surface. So, it's possible that 2 wax rings were used which can make the toilet higher than required. However, if this isn't the case, then you could use a colored grout to fill the perimeter gap. If your floor is tile, try to find a matching grout.
